Hopstop NYC! You can get directions for bus and subway, plus or minus walking (if you don't mind that sort of thing). I'm not sure if it's able to work out express versus local, but it accurately gave me my work commute and one other that I tried, so worth a gander, if ever you need to figure out how to get from here to there in the city.

ETA: All right, so now the rest of you have sounded off and mentioned other sites for navigating the big apple. Why the hell didn't you share them, then!?

You would think that the pathfinding would be better, since it's such a clearly laid-out map. Perhaps they don't have the path weights defined correctly or something?
